I think the short stories could be just some fun Gatoh is doing with the Full Metal Panic! universe, and he could connect some of the stuff if he finds it convenient with what's currently happening in the long stories.

Maybe he knew all along that it wasn't deadly. I couldn't understand why else he'd tell Kaname to take off her clothes before he knew what the effect would be.
His statements progress as he gets further in the manual. That's the way the whole thing is set up... he brings the stuff in the first place because he's still figuring out what it is, and he keeps disrupting stuff more because he keeps reading more. Well... that's what I got out of the intermittent scenes of him flipping the pages while chaos ensued.
