Jae had this answered on her FMP! website; I forget the full answer but
I think it was a case of 'Yes and No,' depending on which 'series' of the
manga and novels you were looking at.

'Yes and No' is pretty much the right answer.

#1: Novels were written first, and almost everything in the anime and manga are based on them. The major story plot is not entwined with the comedy stories- a reader could possibly read just one type or the other.

#2. The FMP! manga follows the novels, but in one single stream- you'll be reading both types of stories as you read it (typically comedy-comedy-serious story!-comedy-comedy-serious.. ect).*

#3. The anime is split similar to the novels, with the dramatic plot seperate from the comedy bits, each in different series.

All 3 follow the same overall plot and share short comedy stories.
There are some minor differences between the 3, but none of them make any one version different from the others.

The first anime series covered the first 3 dramatic novels. The manga is currently, in Japan, beginning to approach where the anime ended.

****

* In Japan they are now re-packaging and re-releasing the manga series in a series called FMP Comic Mission. This is all the same material, given a different order, and neatly seperates the comedy chapters from the major arcs. All of volume 1 is comedy, all of volume 2 is the first Hijack arc. These won't be hitting the US, I'm sure.

Ikinari FMP is a totally seperate manga series. I think the best way to describe it is as alternate world with the same general characters and a roughly similar premise. Its geared to a younger, sillier crowd, and and is sort of a Super Deformed series with alot of extreme slapstick.
The audience applauded, even though it was not clear what Bush meant.

dunno if it counts but, you left out the Dōjinshi FullMetal*Pink?? (whatever) ....

Based on FMP .. god knows if there is a plot ...and i really don't want to know.

Its geared to a adult, more perverted crowd and is sort of a super deformed series with alot of extreme whipp'n.. :-D

"Can I help you?, "you know this section is.." she broke off her sentence as the man walked towards her and nodded, "I think you can Captain".
Tessa looked down, "I haven't been called Captain in 4 years," Wha..what do you want?"
He gave her a devious grin, "I'm here to make sure you keep your promise."

Yeah, but it certainly isn't official so anything that occurs there definitely doesn't matter in the context of the story.
